Are you using LAG ports to 8325? LACP? , if so sometimes you may need to enable "lacp fallback-static" for standalone LAG port or "lacp fallback" of multi-chassis lag.

We conducted the test earlier on the secondary controller where we tried to shut down the device and bring it back up. Once it booted, it took about 1 minute for the interface to come up, which I think is fine. However, in this scenario, no traffic was being sent. I already checked the LLDP neighbor table, but no neighboring device appeared.
What we did was unplug the fiber cable on the controller side and plug it back in. After that, the secondary controller became pingable, and as we checked the LLDP neighbor, the device appeared.

I assume that you have checked the logs on both switch and controller side? Does a software shut/no shut on the switch and controller bring the link back up? Or you really need to physically unplug/replug? Is that the SFP or just the fiber that you unplug? Do you have official/supported transceivers? This doesn't sound familiar and if logs don't tell the solution, I would go for a TAC case.
