I have connected Aruba Central with Entra ID.

Next step would be to onboard the endpoint with the aruba onboard app.

Is it possibile to skip the onboard app and use pre-provisioned certificates from example MS PKI or Scepman, this would be much user friendly as i do not want to bother corporate users with

This is the way we implement it with clearpass, but i am curious if this would work with cloudauth as well.

no i doubt if this works with cloudauth as with clearpass we can add root certs that have signed the device's certificate.
